In the Lithuanian grammars and on-line dictionaries the tilde ‘~’ is used instead of the circumflex accent ‘^’ to indicate the Lithuanian circumflex accent for example ‘plaũkti’ instead of ‘plaûkti’. Can anyone explain this?

I have always seen the tilde and never the circumflex. Why do you think the circumflex should be used?

Aš irgi niegada nežiūrėjau cirkumfleksą (=nemačiau cirkumflekso), visuose žodynuose tik tildą (=tildę).
