I would like to know about the negative form of some verbs.
For example, I know that būti becomes nebūti.
But the verb eiti becomes neeiti?

No, I think in this case you make an exception...

ne + eiti -> neiti

Why that is, maybe someone else could explain? I thought first that it was since the verb started with an 'e', but if you take the verb 'egzistuoti' as an example...

ne + egzistuoti -> neegzistuoti (at least I think)

So anyone?

I can't remember precisely other than neinu neini neina neiname neinate and nesu nesi nesame nesate are written with just one e.

eiti is a very ancient word, it has blended with the prefix in the long run. egzistuoti however is a recent word, so not yet :)
